Are there any negative effects of over-filling engine oil?

I had my car (96 civic vti) oil changed last week, but I only noticed it yesterday before starting the engine that the oil level on the dipstick exceeds the upper mark, maybe around 1 to 2 cm above.

Please help.  I'm worried that it might cause problems in the engine.  Thanks in advance.

If it's only by a little it should be ok. If it's by a lot, the oil can have bubbles (air pockets) and some oil seals can be damaged.

If oil is excessive, your crankshaft might dip to the oil and will create foam as the crankshaft beats the oil just like when you beat eggs. Foam is air and air is not a lubricant.  As the crankshaft beats the oil, it may go to the piston bores and your piston will have a heavier task because of too much oil and too much oil pressure.  Then it may seep to your combustion chamber and may be out to your tail pipe.  The oil may also go to your PCV System.  It may also damage your oil seals and main bearing.  If this happens and oil seeps at the rear, you may have oil on your flywheel and next would be your clutch or the other side where your pulley is located.

I checked it again this morning, the oil level is above the dipstick's upper mark by almost an inch.

Those effects doesn't sound nice, I'll have it checked and remove the excess oil.
